TV Dinner was created to aide in tagging TV shows properly so that the Apple TV, iTunes, and iPhone OS will recognize each episode properly. It wraps an open source utility AtomicParsely to modify the meta data of the files.
To use, simply drag all of the episodes in mp4 format to TV Dinner. It will attempt to strip out extraneous information on the names. If you need to reorder the episodes, simply drag them around. Finally, click "Save" and new copies of the TV shows with the proper meta data will be saved.
TV Dinner is available under the GPL. This program is written in Cocoa and works on Mac OS X only.

Would be nice if somewhere on the page you revealed the platform this application is for. Apple TV, iTunes and the iPhone all work correctly when synced with a Windows PC, and using a .zip file for the download doesn’t really clear up the issue either. I didn’t realize it was an OS X program until I’d already unzipped it.

They work correctly when the meta data is set correctly. When you’re ripping your own TV shows (through any means which is legal, of course), you need to manually in iTunes set the type to “TV Show” and set up all the season and show information. This program automates it so that it is very easy: just drag and drop, type a few works, click save, and you’re all set up.
And good point about mentioning OS X.
